Can connect to STM32F0 through ST-Link but not through TrueStudio/Debugger.

I have an extremely weird problem.
I have a custom PCB with an STM32F091 chip on it. I am using the SWD interface to connect.
I had another board that is the exact same working and connecting perfectly. I now am trying to get this second board working and I can connect with it through ST-Link utility and I can see on an O-Scope the Reset line being pulled low.
I am getting an error when trying to debug through TrueStudio that it cannot reset the device and on the O-Scope I can see the reset line is not being pulled down. I am completely baffled by this as there is no difference between the two setups and I also had an identical board working and connecting with both.
I have tried rolling back TrueStudio to 9.2 from 9.3 and updating my ST-Link firmware even though it was already up to date.
I am very confused and any ideas would be great!
